How Simple Should a Model Be?

Should scientists make simplifying assumptions in complex models? This is a debate as old as the hills, and one that everyone seems to have strong opinions about. Some argue that because even the most simplistic model based on the best available estimates is objective, it is better than relying solely on “gut feelings”. In such a model, estimates based on expert opinion or simplifying assumptions can at least be included in a transparent fashion. Others argue that such an approach can miss important emergent properties as a result of missed complexity, making any results misleading and potentially even worse than not using a model at all.

Both sides are right in their own way, of course, but perhaps unusually (as an applied mathematics graduate working in ecology), I’ve found myself leaning towards the former view as my career progresses. During my last postdoc, I was confronted with a large, vexing problem: the incursion of wild horses in the Australian Alps. The species was already impacting bogs and wetlands, overpopulated in some places to the point of starvation, and spreading to previously pristine areas of National Park. The issue was (and still is) highly contentious, with activists applying considerable political pressure against lethal forms of control. Knowledge of population densities across the horses’ range was patchy and ability to predict their likely movements equally unreliable. Even predicting their demographics was difficult, with most values for population growth rates conflicting and spatially variable. Disentangling Ecosystem Functions: Our Imagination is the Limit

Studies of Action

Studies of ecosystem function are studies of action: of insects pollinating flowers, of predators killing pests – and in our case (well, more often than not) of beetles disposing of dung. To isolate the effects of the critters that we think will matter, we need to selectively include or exclude them. If we think a particular species or species group is responsible for a certain function, then we test this by keeping it in or out of enclosures. If we want to look at effects of species diversity, then we create communities of different species richness.

Depending on the target organism, this is sometimes easy and sometimes difficult. But it almost invariably proves to be fun! We enjoy the challenge of inventing new techniques for unravelling ecosystem functions sustained by insects. Working on dung beetles – as we tend to do – can be messy, but it’s definitely never boring.

In targeting ecosystem functions, the real trick is to make the experiments relevant. What we want to understand are the effects of changes occurring in the real world. All too often studies of ecosystem functions have been focused on artificial species pools in artificial settings. Happy New Year! We hope that you all had a wonderful Winter Break and that you’re ready to start 2016. We’re beginning the year with a look back at some of our highlights of 2015. Here’s how last year looked at Methods in Ecology and Evolution.

There was only one Special Feature in the journal this year, but it was a great one. Arising from the 2013 Eco-Stats Symposium at the University of New South Wales and guest edited by Associate Editor David Warton, Opportunities at the Interface between Ecology and Statistics was one of the highlights of 2015 for us. It consists of seven articles written collaboratively by statisticians and ecologists and highlights the benefits of cross-disciplinary partnerships. The quantification of survival selection in the field has a long history in evolutionary biology. A considerable milestone in this field was the highly influential publication by Russel Lande and Steve Arnold in the early 1980s.

The practical implementation of Lande and Arnold’s method involved simply fitting a linear model with standardized response (survival) and explanatory (trait) variables values with quadratic terms (multiplied by two). This straightforward method allowed evolutionary biologists to measure selection coefficients using commonly available statistical software and these estimates could be used directly within a quantitative genetic framework.  Continue reading “Measuring Survival Selection in Natural Populations: How important is recapture probability?”

In recent years there has been a significant increase in the number of academic articles published. At the same time, readers are changing how they find content, tending towards a point of entry at article level as opposed to journal level. These two factors mean that it is increasingly necessary for authors to make their articles easy for relevant readers to find. Search Engine Optimisation (SEO) is one of the best ways to do this.

While writing your paper, there are a few things that you can do to optimise it for search engines, such as Google Scholar. The tips below focus on three areas that are prioritised by search engines when looking for content. Following these tips will help you to maximise the exposure of your research. The December issue of Methods is now online! 

Our final issue of 2015 contains one Applications article and two Open Access articles, all of which are freely available.

stagePOP: A tool for predicting the deterministic dynamics and interactions of stage-structured populations (i.e. where the life cycle consists of distinct stages, for example eggs, juveniles and reproductive adults). The continuous-time formulation enables stagePop to easily simulate time-varying stage durations, overlapping generations and density-dependent vital rates.

Julia Cherry et al. provide one of this month’s Open Access articles. In ‘Testing sea-level rise impacts in tidal wetlands: a novel in situ approach‘ the authors describe the use of experimental weirs that manipulate water levels to test sea-level rise impacts in situ and at larger spatial scales. This new method can provide more robust estimates of sea-level rise impacts on tidal wetland processes. This article was accompanied by a press release when it was published in Early View. Building a Better Indicator

Nick and Charlie are giving a presentation on ‘Biodiversity Indicators from Occurrence Records’ at the BES Annual Meeting on Wednesday 16 December at 13:30 in Moorfoot Hall. Charlie will also be presenting a poster on Tuesday 15 December between 17:00 and 18:30 on ‘Monitoring the UK’s less well-studied species using biological records‘ in the Lennox Suite.

Biodiversity Indicators are some of the most important tools linking ecological data with government policy. Indicators need to summarise large amounts of information in a format that is accessible to politicians and the general public. The primary use of indicators is to monitor progress towards environmental targets. For the UK, a suite of indicators are produced annually which are used to monitor progress towards the Aichi targets of the Convention on Biological Diversity as well as for European Union based commitments.  However, this is complicated by the fact that biodiversity policy within the UK is devolved to each of the four nations, so additional indicators have been developed to monitor the commitments of each country.

A range of biodiversity indicators exist within this suite covering the five strategic goals of the Convention; which include addressing the causes of biodiversity loss, reducing pressures on biodiversity and improving status of biodiversity within the UK. Within strategic goal C (improve status of biodiversity by safeguarding ecosystems, species and genetic diversity) there are currently 11 “State” indicators that use species data to monitor progress towards the targets underlying this goal. Most existing species based indicators use abundance data from large scale monitoring schemes with systematic protocols. However, there are other sources of data, such as occurrence records, that can offer an alternative if they are analysed using the appropriate methods. This post will discuss the development of species indicators for occurrence records to complement the current UK species based indicators, specifically relating to the C4b priority species indicator and the D1c pollinators indicator. Today, we are pleased to be welcoming a new member of the Methods in Ecology and Evolution Associate Editor Board. Anne Chao joins us from the National Tsing Hua University in Taiwan and you can find out a little more about her below.

“I am 60% statistician, 30% mathematician and 10% ecologist. Mathematical and statistical problems in ecology and evolution fascinate me. My current research interests include statistical inferences of biodiversity measures (for example taxonomic, phylogenetic, and functional diversities along with related similarity/differentiation indices), and statistical analysis of ecological and environmental survey data (such as standardising biological samples and rarefaction/extrapolation techniques).”

Anne has been very engaged with the journal over the past few years as a regular reviewer and as an author. Her first article in Methods, Entropy and the species accumulation curve‘ (written with YT Wang and Lou Jost) was published in 2013 and is now freely available. A Quickstart Guide for Building Your First R Package

Iain is a Postdoctoral Researcher at the Max Planck Institute for Demographic Research and the MaxO Center at the University of Southern Denmark. He is currently working as a part of MaxNetAging, a Research Network on Aging. Iain was one of the presenters at the UK half of the Methods in Ecology and Evolution 5th Anniversary Symposium in April. If you’re anything like me, you might experience a minor existential crisis weekly. As scientists we question the world around us and, for me, this questioning turns all-too-often inwards to my career. I don’t think that’s unusual: ask any scientist about their ‘Plan B’, and the extent to which it’s thought through is often astonishing (if a café-cum-cocktail bar ever opens in Glasgow’s West End, which specialises in drinks that employ spice blends from around the world and are named after old spice trade routes and trading vessels, then you know I’ve jumped the science ship).

Contributing open-source software is something which has made my work feel a bit more relevant and helped me feel a bit less of an imposter. I’ll explain why that is, give some tips to beginners for building a first R package, and hopefully persuade other (especially early-career) researchers to do the same.
